Weekdays you can take a tour the Capitol. There is a free observation deck, which is especially popular. From a height of 220m, you can see the Tokyo downtown panorama.

A good source of information on not just Tokyo but all of Japan. Aimed at foreign visitors, so all materials are in languages other than Japanese and all staff speak English. 9:30AM-6PM daily.
